Admiral Picard is seriously wounded by Zandria Soran, Dr. Soran's sister. He is taken to Starfleet Medical 301. The Courageous and Captain Riker's ship, the Hood arrives in the Sol Sector in search of the Tempest, which reappears in the Sol system. An away team boards the ship, tripping a booby trap, and the ship self-destructs just after firing a trilithium rocket, a "sun-killer missile," into the Sun. Riker is thrown back in time when he tried to apprehend Zandria Soran and her accomplice as they attempted to transport through time. The captain reappeared in the latter half of the 19th century.

The trilithium missile turns out to be a decoy because the Sun begins to fade, indicating a time-ripple effect originating from events in the past. Ambassador Favor is surprised by the unexpected appearance of his lover, Ambassador Selari. The journey is uneventful until the Courageous is attacked by mysterious fighter craft and unmarked black Warbirds. Captain Johnson's behavior becomes more erratic the further they get deeper into Romulan space. They continue to suffer from hit-and-run assaults. A Federation starship comes to their aid, the Nebula class U.S.S. Freedom. Captain Johnson orders the transport of the bridgecrew of a severely damaged Warbird for prisoners to interrogate.

Sela is discovered to be the commander of the Warbird and the mastermind behind the attacks. Unorthodox tactics are used to compel Sela to divulge information. Garak is attacked by one of the Romulans aboard the Courageous. Raven attempts to use his psychic abilities to find out who, but was not successful, but further evidence shows it was T'yannki who used her minor psionic talents to sabotage the diplomatic mission and influence Captain Johnson's decision-making skills. She is taken in custody and turned over to the Romulan authorities, along with Sela and their other prisoners.

The Praetor invited the senior crew of the Courageous to a state dinner on Romulus. The Praetor announced the finalization of a more comprehensive treaty between the Federation and the Romulan government. Selenta attacks the Praetor, but is killed by Raven after a brief psionic battle. Selenta is revealed to be the telepath responsible for Johnson's erratic behavior. Mid-September
2384
U.S.S. Courageous drops out of slipstream due to an erratic distress signal appearing in No Man's Land, an interstellar void. They discover a nebula with unique gravimetric properties, and upon entering the nebula, they find the Galaxy. Johnson orders his crew to salvage the Galaxy, but the salvage effort is interrupted by a crew of Vendoth hiding aboard the derelict. The Vendoth slaughter many of the Marines on the boarding party.

It is learned that the Vendoth killed many of the Galaxy's crew in an attempt to learn about the ship's transwarp drive. Johnson's crew attempt to pull the Galaxy out of the nebula, but the Vendoth fight back, preventing the move. More of the Marines are killed in battle with the Vendoth. The Vendoth take several hostages. Johnson attempts to negotiate with them, but the negotiations fail, and Ensign LeAnn, the Courageous's helm officer, is executed. Johnson activates the transwarp drive, knowing that the Galaxy was too unstable to enter transwarp. He manages to escape with Lieutenant Ruiz; the both of them sustaining life-threatening injuries as the nebula burns away due to the energies of the transwarp drive.
November 2384 U.S.S. Courageous finally arrives into the Borderlands, the zone of space where the Alpha and Delta Quadrant meet. Former Captain Janeway gives a brief speech to the crew of the Courageous.

A spatial displacement wave rocks the Courageous, and they locate the source, a planet called Danosm. They make their first contact of the Borderlands with the inhabitants, the highly advanced Danosm. Ambassador Favor attempts to open trade negotiations while Major Ironsides discovers that their civilization uses Omega molecules as an energy source. Chief Engineer Fonda and Science Officer Dr. Joh help Danosm scientists uncover an error that had gone undetected in the Omega molecule containment reactors. The energies that had been building up in the reactor chambers were spilling out into the spatial technologies the Danosm use. Spatial waves caused subterran tectonic shifting which would lead to the catastrophic destruction of Danosm. The Courageous evacuates the maximum number of Danosm refugees, and several other ships evacuate more Danosm, but the vast majority of the Danosm perish as the planet falls apart.
Mid-November 2384 The Courageous discovers a solar system, tau'Tsugu, that has planets rich in dilithium. Ambassador Favor makes inroads with the ruling government, the tau'Tsugu. The Ernor, head of Tsugua, is willing to open trade negotiations, but a planet-wide labor strike and a work-stoppage on on the main mining planet, tau'Targa, forces the Ernor to initiate military action. The Ernor turns to Captain Johnson for military aid in exchange for massive dilithium surpluses. Due to the Prime Directive, Johnson has to decline, but Major Ironsides makes contact with the labor leaders and brokers a deal with them. In exchange for assassinating the Ernor and preventing a civil war, the new tau'Tsugu leader would make all trade concessions the Federation asked for.

After Ironsides assassinates the Ernor, Garak, who has been investigating for the presence for Section 31 agents aboard the Courageous, tracks Ironsides down. The Cardassian is killed by a previously undiscovered Section 31 agent, while Ironsides tries to escape due to his blown cover. Ironsides is critically injured as he attempts to steal the runabout Rubicon, and dies as the runabout enters a quantum slipstream to points unknown. The Federation, via their representatives Captain Johnson and Ambassador Favor, formalize their new trading relationship with the new Ernor of the tau'Tsugu government in spite of Johnson's reservations.
December 2384 The Courageous finds a large commerce station based on information from the Tsugua and a subspace advertising signal. Captain Johnson arranges for shore leave over several days.

Criminal charges are brought against the Federation by one of the inhabitants of the commerce station, Aidaca. She cites U.S.S. Voyager's actions against her relative, Arturis and demands compensation. Ambassador Favor successfully defends the Federation in the commerce station's court of law.

Major Raven is installed as the Courageous's new first officer, replacing Major Ironsides.

The Linguistics and Xenoarchaeology departments discover a possible Ancient Bajoran map. Raven follows their investigations and searches the markets on the commerce station, finding more texts that may have originated from Ancient Bajorans.
January 2385 The Courageous investigates a cluster of blackholes based on information retrieved from an ancient map that might be of Bajoran origin. A long running religious war on a nearby planet, X'Lothia, heats up.
802,701 The exploding U.S.S. Galaxy emerges from transwarp and fragments rain upon the atmosphere of a planet in another galaxy.
